AquaGen: Scaling generative models to molecular dynamics precision on thousands of atoms

Emmanuel Bengio, Sanjeev Raja, Yui Tik Pang, Kerstin Klaeser, Cristian Gabellini, Nikhil Shenoy, Francesco Di Giovanni, Prudencio Tossou

We present AquaGen, the first all-atom, explicit solvent, periodic-boundary-condition-aware generative model that produces molecular configurations from the Boltzmann distribution at a fraction of the cost of molecular dynamics (MD). This is in contrast with existing generative models that remove degrees of freedom by operating on coarse-grained, vacuum, or implicit solvent systems. Operating at this resolution allows for post-processing through force field energy evaluations and MD simulations, and enables the prediction of relevant properties in a gray-box manner (as ensemble averages of potential energy evaluations over generated samples). We demonstrate the utility of this paradigm on absolute hydration free energy (AHFE), producing estimates 4-10x faster and with comparable accuracy to standard GPU-based MD. By generating uncorrelated samples from alchemical Boltzmann distributions, we create more accurate, interpretable, and refinable ensemble predictions with calibrated uncertainty estimates, unlike regression methods which are entirely black-box predictors. Our approach also yields predictable benefits from increasing train- and test-time compute, realized by scaling model size and generating more samples, respectively. We believe that this approach demonstrates the utility of high-resolution ensemble generation for free energy estimation, with future potential to replace MD in tasks such as the prediction of lipophilicity, membrane permeability, or absolute binding free energy (ABFE) -- whose grounding and interpretability may be critical for the development of new drugs and materials.

An Analytically Trained Variational Surrogate for Quantum Phase Estimation on NISQ Hardware

Mousumi Kundu, Ashish Kumar Patra, Anurag K. S. V., Ruchika Bhat, Sai Shankar P., Alok Shukla, et al.

Quantum Phase Estimation (QPE) is a foundational algorithm for molecular ground-state energy estimation, but its deep circuit requirements make direct hardware execution impractical on Noisy Intermediate-Scale Quantum (NISQ) devices. We present an analytically grounded variationa…

Bayesian Optimization (BO) is widely adopted for data-efficient optimization in scientific and engineering applications, yet its computational cost is rarely evaluated alongside optimization performance. Here we present a systematic, compute-aware study of BO that evaluates surro…

TriGlue: a Biology-Inspired Generative Model for Generating Molecular Glue-Induced Ternary Complex

Yuliang Yan, Shuo Yan, Haochun Tang, Yiqin Sun, Enyan Dai

Molecular glue degraders have emerged as a promising strategy for targeted protein degradation by inducing ternary complex formation between an E3 ubiquitin ligase and a target protein. Despite their therapeutic potential, computational design of molecular glues remains largely u…

Graph Learning on Ensembles of Cyclic Peptides: An Investigation of Molecular Ensemble Modeling

Aaron Feller, Kris Deibler, Maxim Secor

Molecular property prediction from structure often uses a single representative conformation, even though many molecules exist as conformational ensembles in solution. We introduce EnsembleEGNN, a molecular ensemble foundation model that encodes an ensemble by first encoding each…

We introduce implicit machine learning force fields (I-MLFFs), which replace explicit stacks of neural network layers with self-consistent fixed-point equations. In molecular simulations, this formulation enables intermediate representations to be reused across successive timeste…

Simulation Code Generation for Fluid Systems using Large Language Models: Benchmarking Models and Prompting Strategies

Jan Marius Stürmer, Jascha Knack, Tobias Koch, Andreas Weinmann

Large language models (LLMs) have demonstrated a strong ability to generate syntactically correct code from natural-language specifications. In this study, we explore how LLMs can be harnessed to automatically translate a neutral graph representation of fluid system models into e…
